Outside of Flygon ex, the opponent's deck does not have a way to deal meaningful damage. If you remove it from the Active Spot, your Pokemon should be relatively safe, which can give you the opportunity to set up.
Use cards such as Vaporeon ex or Sabrina to reposition your opponent's Pokemon and remove the threat of Flygon ex.
You can then sweep through your opponent's team. It's recommended to use a fast-paced deck, such as one using Suicune ex, Mega Lucario ex or Mega Manectric ex, in order to defeat the opponent before they can set up or before their chip damage stacks up significantly.

Flygon ex primarily deals chip damage every turn from its Sand Slammer Ability and its pre-evolution move Sand Wind while it gathers enough Energy to power up its Dragon Pulse attack. Although its damage output from these is small, they affect all Pokemon in play on your side of the field, including Pokemon on your Bench.
To keep your Pokemon healthy, it is recommended to have Pokemon that can heal at least 20 damage from all Pokemon on your side of the field every turn through their Abilities or moves. Healing Trainer cards are also useful, but since they're single-use (other than the Lucky Ice Pop), you may still run out of health in a longer game.
Mega Audino ex is recommended, since you don't need to evolve it, and it can deal a good amount of damage when it attacks. Other Pokemon you can use are Primarina if you're using a Water-type deck or Butterfree.
HP Recovery and Healing Cards List

To prevent all damage from reaching your Benched Pokemon, you can equip them with a Protective Poncho. This keeps them healthy and prevents the opponent from forcing your Pokemon out using Cyrus.

Your main attacker for this deck is Mega Audino ex, who will also heal all your Pokemon as it attacks. This should allow you to keep your Pokemon healthy through all the chip damage that Flygon ex inflicts each turn.
You can then set up Pidgeot on your Bench, and use its Ability to remove Flygon ex from the Active Spot. You can equip it with a Protective Poncho to ensure that it doesn't take damage while it's on the Bench. If you're planning on moving it in and out of your Active Spot, you can add Shaymin Sky Forme to your deck.
This deck uses Water as its Energy type, so that you may use Irida to heal all your Pokemon with a Water Energy attached. This card is best used if Mega Audino ex cannot be set up immediately or if the damage you've taken is too great for Mega Audino to heal.

This is a flexible deck that revolves around Mega Rising Golurk and its Heavy Rocket attack which can deal up to 180 Damage with only 2 Energy.
The 2 Golett should be the only Basic Pokemon of this deck, and there are 4 Supporters to help you look for the Golurk for evolution.
Since the core consists of only 8 cards, the other 12 cards of the deck can be filled up with different Pokemon from the Pulsing Aura Expansion, fulfilling the requirements of the Battle Task.
Just make sure to only add Stage 1 and Stage 2 Pokemon so that you are guaranteed a Golett in your starting hand and with Poke Ball. Additionally, only add those with Retreat Costs of 3 or more to empower Golurk's Heavy Rocket.
